始建於7世紀；8世紀，蓮花生大師曾在扎葉巴寺修行傳教，並營造了“一百零八大成就者”修行洞，此處因此成為著名的密法修行道場。11世紀，阿底峽在扎葉巴寺收徒傳教長達5年，也留下許多足跡。1647年，五世達賴在扎葉巴寺建立四層樓的格魯派僧院，並設有佛殿、護法神殿、達賴寢宮等多處建築。此外，扎耶巴寺有眾多散落於山巖間的修行洞，藏佛歷史裡有許多尊者都在此修道獲得成就，故事說也說不完。
